Nutritional and phytochemical bounds estimation via comparative metabolomics, phylogenetics and taxonomy

Abstract

For cultivated and wild plant based foods, medicines, fiber, dye and other useful materials, while a great deal of chemical analysis has been known, published in journals and online in databases [1], a great deal is still unknown for many species. While nutritional, medicinal and general phytochemical analysis information per cost has improved over time, it has not kept pace with the cost for RNA-seq and, consequently, the growing databases and knowledgebases for genomes, transcriptomes, protenomes and metabolomes [5]. Having discerned metabolic pathways for biosynthesis and catabolic pathways for utilization of particular nutrients or other chemicals in one species with a largely understood genome, another organism with matching genes, metabolic pathways and similar biological environments (relative availability of nutrients, sun, water, etc.) could potentially have similar levels of respective metabolites. In this article, example metabolic pathways imply a ratio range for particular metabolites. Measured metabolite ratios of dozens of species used as food (leaves, seeds, etc.) are measured and statistical analysis shows ratios tend to fall in ranges consistent with metabololic pathway analysis. This implies that close taxonometric and/or transcriptomic relatives may be expected to have similar metabolite ratios.

Background

Having discerned metabolic pathways for biosynthesis and catabolic pathways for utilization of particular nutrients or other chemicals in one species with a largely understood genome, another organism with matching genes, metabolic pathways and similar biological environments (relative availability of nutrients, sun, water, etc.) could potentially have similar levels of respective metabolites. Via RNA-seq, the expressome/transcriptome can be used to predict metabolic pathways, and via comparison with existing data for other species and/or known bounds given the metabolic and catabolic circuits, estimate levels of specific metabolites is of interest for exploring the utility of plants so far lacking direct, and often more costly, respective chemical analysis. Further, as such data becomes available and taxonometrics becomes more refined, statistical ratios of metabolites and other chemicals (such as minerals) can suggest likely bounds for a relative species. Thus, if such estimates could be sufficiently accurate, alternatives for medicines, crops, foraging, etc. might be prescreened for nutrition, medicine, toxins, allergens, etc. simply by checking existing or newly aquired (via relatively and increasingly inexpensive techniques) expressome data followed by potentially automated metabolite predictions using the above approach. Preliminary research shows that the bounds metabolite ratios as implied by metabolic pathway circuits may be rather narrow. An example aparatate derived amino acid biosynthesis follows.

Example Metabolic Pathway: Amino Acid Synthesis

The metabolic pathway for aspartate derived amino acids L-lysine, L-methionine, L-threonine and L-isoleucine has been determined for Arabidopsis thaliana, a member of the mustard family, in [4] as shown below. 

The biosynthesis pathway for 3 of these 4 amino acids, namely L-threonine, L-methionine and L-lysine, is shown in [5].  Note that also via the same website as [5], the same amino acids pathway is shown for broccoli (https://pmn.plantcyc.org/BOLERACEA_OLERACEA/NEW-IMAGE?type=PATHWAY&object=PWY-724 ) and for cabbage (https://pmn.plantcyc.org/BOLERACEA_CAPITATA/new-image?object=PWY-724 ).  Likewise, the same pathway is shown for hops (Humulus lupulus) and other species.   One may compare still other species by clicking "change organism database" in the upper right corner of the plantcyc.org page examples given here, selecting a species, "Pathways," "Biosynthesis," "Amino Acids Biosynthesis" and finally "superpathway of L-lysine, L-threonine and L-methionine biosynthesis II".  Meanwhile, a mathematical model for the biosynthesis of the same amino acids, specifically for the bacterium E. coli is given in [6]. These amino acids are among the building blocks for all protiens for plants, animals and other life forms on earth. Thus, their synthesis represents synthesis of fundamental building blocks of life, and these "nutrients" are to be found in all plant based foods and medicines, etc. except for the extreme case of highly processed foods.

Example Mineral Uptake Ratio: Iron and Zinc

The relationship between zinc and iron uptake has been examined in [7]): zinc interfered with translocation of iron from roots to above ground parts of Glycine max.

Procedure

Nutrition data taken from the USDA [1] for seeds and leaves for dozens of plants was used. Seeds were divided approximately by the USDA food groups into oil seeds, legumes, grains and cereals. Note that some species may be considered to be over represented since they have different varieties and/or preparation influencing database expansion. For example, in some cases data for both cooked and uncooked material is included. This has the effect of causing some peaks in histograms and reducing some variance calculations. However, there is a somewhat of a correlation between the over-representation of some foods and the varieties and species within the given family. It is beyond the scope of the current research to try to make this correlation close to 1, nor to otherwise manage the representation bias issue. This might be considered for future work.

For the selected items within each category, nutrition data was extracted for a unique ratio (a nutrient in the numerator and a nutrient in the denominator). A few exceptions for ratios used nutrient (by weigth) per 100g of the selected food item. The captions for these exceptions include "Absolute."

Data

Nutrional data was downloaded from the USDA [1]. The following lists the USDA database ID (#), and food group ID (#) along with the description included in the database. The foods were selected as identifiable whole parts of plants (with the exception of some whole flours).

The results are detailed in the following:

    Amino Acid Ratios

    Perhaps not too surprisingly, the ratios of particular amino acids (by weight) to protein (by weight) varies relatively little across the food categories selected. For example, as shown in figures 23,34,43,58,69 and 77, the mean ratio of threonine to protien ranges from about 3.4 to 4.1%, with the worst standard deviation of about 0.6%. And the metabolic pathway correlated amino acid isoleucine has very similar narrow ranges (3.6 to 4.4% mean, 0.6% worst case stdev) as shown in figures 12,28,38,52,63 and 72.
